The role of the stepper motor is to compensate for varying loads on the engine plus the difference between hot and cold engines etc etc. So if you set up a manual idle speed using the base idle screw when the engine is warm, chances are it will not run properly when cold, or when you put the aircon on, etc etc - likewise if you set it up under the latter conditions then it will idle far too high when hot with no load on.
